Yes, of course you can use the commercial master lease with smaller properties.
While a property needs to have 5 or more units to be officially classified as a "commercial" property, that really only matters in that a commercial loan is used rather than a residential loan.
Starting out with duplexes, triplexes and four units makes great sense.
